When an opponent floods T2 submarines and amphibious ducks, mass T1 frigates work if you unlocked the Legion side path because they fire torpedos. Without that path, destroyers and torpedo gunships are the most reliable counter. They hit where subs cannot reach and outrange the amphibious units.
If we have spare metal, T3 hovercraft offer the best metal efficiency for clearing these threats entirely. They blow through subs and ducks at a fraction of the cost per kill compared to T2 cruisers.
